The coming of Next Generation Sequencing (NGS) Technologies allowed for a significant reduction in the time needed for the digitalization of genetic material, which produced an explosion in the amount of genomic data generated. This rapidly growing availability of sequencing data has been fundamental to the development of many applications, such as personalized medicine or recombinant DNA technology in the food and livestock industry. However, more effective computational solutions are needed to exploit this massive information content properly.To tackle this challenge, different hardware accelerators (such as GPUs and FPGAs) have been leveraged to speed up multiple steps of the analysis pipeline. On the other side, novel computational paradigms, such as graph-based structures, have been introduced to increase the accuracy and completeness of the genomic data representation. Together with them, a higher level of complexity is introduced, bringing new technical challenges to the table: developing computational tools for managing and investigating the so-called genome graphs.This course aims to provide knowledge and competencies in the computational genomics domain, starting from the basics of genome analysis and moving up to the latest advancements in the field. Among the topics will be algorithms and methods for linear genome analysis, the integration of hardware optimizations to increase the throughput, the approach to graph genomics and pangenomics, and the basics of graph machine learning applied to this field.
